Will an hour and 5 minutes be long enough to clear customs in BOS after coming from Copenhagen, then connect on Southwest to Atlanta. I did not book on the same reservation. I'm a bit nervous about this one!! Guessing I'll have to go get my luggage, clear customs and recheck into SWA.
That is absolutely not enough time. You need to change your Southwest flight.
Flight from Charlotte arrives at 12:13am terminal B. Flight to Hong Kong leaves at 1:45am terminal E. One ticket and bags are checked to final destination. Will this be enough time. I can take a earlier flight to Boston with a 3hr 30min connection.
Going on an international flight RDU- REK, After check-in in RDU will I have to do an additional international security check in Boston? Sorry if the question is redundant, but airports seem to differ.

There's no such thing as "International Security". What airlines are you flying? Do you have checked bags? Are both flights on the same reservation?
As I corrected above, one ticket for the entire flight, i.e. one reservation. Same airline, but change from terminal C to E in Boston. Also said checked bags. So I'm done with security after I leave RDU? No further check in Boston? Like for the international leg?
Correct, there is a walkway between C and E inside security that you can use.
I'm scheduled on a flight from LGA to BOS (by American Airlines) to Narita Airport (American Airlines operated by Japan Airlines). This was booked on the same itinerary. The flight coming into Boston will arrive at Terminal B with a 1hr22min layover. The American Airlines/Japan Airlines websites for whatever reason will not list what terminal I will need to leave from in Boston, but based on my Google research, it looks like Japan Airlines should be in Terminal E.
I'm getting worried that I will need to pick up luggage or go through customs in Boston. Will I have enough time to get my connection?
You will depart from Terminal E. There is no US Customs when leaving the US. All you have to do is go from Terminal B to E and go through security. You have enough time if the first flight is on-time.
Arriving Terminal B on American Airlines at 9:15pm, leaving Terminal E on Emirates for Dubai at 10:20pm. I have 2 checked bags that I have to get from baggage claim and get back through security. Any hope of making this connection?
You have zero chance of making that. There's no way you will get to the Emirates check-in desk with your bags before the bag check cutoff.
